Doesn't changing the logo change the partition size and erase other data if new logo file is larger? i've read on inernet that the system.img can also be changed. How is this possible without modifying the partition table?

It's important the LOGO partition size that is set in scatter file.
The LOGO partition is bigger than file taht you are using or you modified.
Please check the LOGO partition size in the scatter.
